Cladistic analyses of molecular characters: The good, the bad and the ugly Naturalis

Molecular cladistics is an emerging discipline in which any heritable molecular characteristic can be treated in the same way that a traditional cladist would treat a morphological character. Taxa that share specific derived molecular characters (synapomorphies) are recognized as more closely related to each other than they are to other taxa without these characters. Herein, I point out that molecular characters are susceptible to the same problems of homoplasy and uncertain polarity as morphological characters and illustrate these problems (and point towards a general solution) using examples from the Metazoa.

The genus Cerqueirellum is one of the most important groups of vectors of mansonellosis and onchocerciasis diseases in South America, and the genera Coscaroniellum and Shelleyellum are phylogenetically close to Cerqueirellum. These concern, among others, the nature of the cleavage, the origin of the germ disc, and the mode of gastrulation. Clostridium caminithermale sp nov., a slightly halophilic and moderately thermophilic bacterium isolated from an Atlantic deep-sea hydrothermal chimney ArchiMer

A strictly anaerobic, slightly halophilic and moderately thermophilic, sporulating rod designated strain DVird3(T) was isolated from deep-sea hydrothermal vent samples collected at a depth of approximately 800 m on the Atlantic Ocean Ridge. Strain DVird3(T) possessed a few laterally inserted flagella, had a DNA G+C content of 33.1 mol% and grew optimally at pH 6.6 and at 45 degreesC. Growth was observed at temperatures between 20 and 58 degreesC and at pH values between 5.8 and 8.2. This study examined the fine structures of epididymal spermatozoa on the lesser white-toothed shrew ( Crocidura suaveolens ), the Japanese white-toothed shrew ( C. dsinezumi ) and the big white-toothed shrew ( C. lasiura ) belonging to the subfamily Crocidurinae living in Korea . In the spermatozoa of C. suaveolens , the head has a large acrosome, a smooth inner acrosomal membrane and a wavy, finger-like, electron-dense apical body. Herbaspirillum spp. are endophytic diazotrophic bacteria associated with important agricultural crops. In this work, we analyzed six strains of H. seropedicae (Z78, M2, ZA69, ZA95, Z152, and Z67) and one strain of H. rubrisubalbicans (M4) by restriction fragment length polymorphism (RFLP) using HindIII or DraI restriction endonucleases, random amplified polymorphic DNA (RAPD), and partial sequencing of 16S rDNA. The results of these analyses ascribed the strains studied to three distinct groups: group I, consisting of M2 and M4; group II, of ZA69; and group III, of ZA95, Z78, Z67, and Z152. Both classes are traditionally grouped in the taxon Diasoma, which has been questioned by different methodologies, such as molecular and developmental. Phylogenetic hypotheses are designed and tested (usually in implicit form) on the basis of a set of presumptions, that is, of statements describing a certain order of things in nature. Cyanobacterial populations, the primary producers and builders of 'kopara' microbial mats were studied in four selected ponds along the rim of the Rangiroa Atoll, French Polynesia using a polyphasic approach. Seven isolates were maintained in uni-cyanobacterial cultures, characterized morphotypically and phylogenetically by evaluating sequences of the 16S rRNA gene of about 620 base pairs in length.
